Maybe he thought that if he told them to leave, the manager wouldn't allow him inside no matter where the shop was? It didn't make a whole lotta sense, esp if the shop's reputation would get ruined. Chances are, the shop wouldn't be able to open anywhere else because everyone would get scared about getting food poisoning.

However, we did get some cool Conan-Mouri moments, so I guess there's that.
